SNPExpress is a database and its user interface that we developed to permit interrogation of the effects of common SNPs on exon and transcript level expression, in two different human tissues: brain and PBMC ( Peripheral Blood Mononuclear Cell ).
This database enables researchers to input a SNP, gene, or a genomic region to investigate regions of interest for localized effects of SNPs on exon and gene level expression changes.
The main pre-calculated database was constructed based on a 'cis-acting effects screen' - tests between each exon and gene level expression and the SNP genotypes within 100KB up- and down-stream to the gene ([Each gene] - [Surrounding SNPs]).
In addition to the pre-calculated database (released with the SNPExpress software), the SNPExpress software tool also enables one to perform :
[1] an association test between any selected exon and gene level expressions and SNP genotypes ([One selected gene] - [One selected SNP]);
[2] a real-time genome-wide association test for any selected exon and gene level expressions ([One selected gene/exon] - [Genome-wide SNPs]);
[3] a real-time transcriptome-wide expression association test for any selected exon and gene level expressions ([One selected gene/exon] - [Transcriptome-wide expression]);
[4] a real-time transcriptome-wide expression association test for any selected SNP ([One selected SNP] - [Transcriptome-wide expression]).
